For me it's gotta be Front Mission 3. That game's story was deep, the gameplay was excellent, and the customization of the mechs provided yet another mini-game if you will inside the overall scheme of things.
Add to that that it was long as all hell and you've got a good game that probably wasn't appreciated as much in the United States as it was in Japan.

I wouldn't particularly say Front Mission 3 is underrated. The few people who've played it pretty much say it's good. It just isn't widely known of.
For me, the most underrated would be SaGa Frontier, easily. That game was totally bashed by almost everybody, and most people's complaints about it were really baseless and unfounded. It was another victim of post-FFVII scrutiny.
